Fix inputs & outputs and remove `upToDateWhen { false }` from build.gradle.kts files #3599

Many build.gradle.kts files include:

    outputs.upToDateWhen { false }

This severely impacts developer cycle time by causing developers to rerun codegen when not absolutely necessary.
