Can the connectivity matrices passed to the agglomerative clusterer be traversed in such a way that "disconnected" points can still be clustered together? I am currently seeing this behavior and am having a difficult time running it to ground.
For example, let's say that my data has 3 labels: A, B, and C. I configure my connectivity matrix so that no A point can cluster with any A point, no B with B, and no C with C. (I would like at MOST one point from each label per cluster.) However, in the output, I still see A points clustered with A points!
My initial theory for what is happening is the cluster is formed recursively, in an order like A->B->A- at each step/locally the connectivity constraints are preserved but globally they are not. I have not verified this, however.
