fix(core): fix missing options from some nx commands

Current Behavior

Some options like --skip-nx-cache are missing from nx run.

Other commands that don't actually run tasks have some extra options related to running tasks:
print-affected, affected:libs, affected:apps, affected:graph

Expected Behavior

nx run has --skip-nx-cache

Other commands that don't actually run tasks have some options related to running tasks removed:
print-affected, affected:libs, affected:apps, affected:graph
