Shouldn't they appear in deleted or modified lists?

If they aren't showing up then that means github api doesn't show them. I'm not sure though.

Could it be that some parameters need to be supplied in order to obtain them?

That doesn't seem likely but perhaps. Feel free to review the GitHub API docs to see if there is any information there.
