All is in the title, the menu bar of the app does not integrate with the global menu of KDE (such as on MacOS).
I did not succeed to make it works by adding the com.canonical.AppMenu.Registrar permission (under talks).
Note that the global menu works under non flatpak versions of inkscape.

Did you perchance run an older version of Inkscape from your distro that did not support Wayland yet? Because (like all GTK apps on KDE) the global menu only works on X11 but not Wayland, since on Wayland KWin would need to implement a special GNOME-only Wayland protocol for global menus to work.
At the time I was writing this I was under X11 if I recall correctly, and I was sure it was the flatpak version I used (as I don't install multiple versions of each software I use). Now I will not retry it as I am under Wayland and as you stated it is an upstream problem for wayland. Still, it is worth to check permissions under X11
