We recently had a breakage due to the arg parsers for these not supporting the verbose option, we need some basic integration tests for these in addition to the unit tests to prevent such breakage in the future.

Fix clean and generate commands (#3015)

This effectively does add some integration test coverage for clean, but we should follow up with some explicit integration tests for both of these commands.
